Generative protein design increasingly combines deep learning with biophysical and evolutionary reasoning, yet deployed systems still struggle to represent uncertainty, satisfy manufacturability constraints, and remain accountable across scientific and industrial settings. This paper examines uncertainty-aware generative protein design through the lens of multimodal Bayesian flow matching and evolutionary constraints. Rather than treating protein generation as a single-model sequence prediction problem, the discussion frames it as a socio-technical infrastructure in which structure prediction, sequence design, all-atom refinement, evolutionary scoring, wet-lab validation, and governance processes interact. The paper argues that multimodal Bayesian flow matching offers a useful architectural middle ground between probabilistic modeling and scalable generative synthesis, while evolutionary constraints provide biologically grounded regularization that can reduce pathological outputs and improve deployability. At the same time, these advantages introduce trade-offs involving computational cost, calibration, data provenance, model plurality, and institutional responsibility. The analysis covers system architecture, deployment pipelines, robustness, fairness, sustainability, evaluation metrics, and policy implications. It emphasizes that uncertainty should not be treated only as a numerical confidence estimate but as an operational property distributed across data, models, laboratory workflows, and decision rights. The paper concludes that credible protein design platforms require hybrid generative architectures, evolutionary constraints, calibrated uncertainty reporting, and governance mechanisms that make model limitations visible to scientific and regulatory stakeholders. Such systems can accelerate discovery only if they preserve scientific traceability and avoid overstating the reliability of generated candidates.
