Abstract

The identification of synergistic therapeutic mechanisms in complex biological systems increasingly depends on computational systems biology. Single-target paradigms are insufficient for diseases governed by distributed molecular networks, where combinations of interventions can produce non-additive effects that arise from compensatory pathways, feedback loops, and cross-scale interactions. This paper examines how integrative computational architectures decode these mechanisms. It discusses network-based representations of molecular interactions, multi-omics data integration, machine learning models, and simulation frameworks as complementary components of a systems-level research infrastructure. Emphasis is placed on structural trade-offs among predictive accuracy, interpretability, scalability, and biological realism. The analysis further addresses robustness, fairness, generalizability, data governance, and the translational deployment of synergy prediction models. By connecting computational methods to the organizational properties of complex biological systems, the paper argues that reliable therapeutic synergy discovery requires not only algorithmic advancement but also coherent data infrastructure, model validation standards, and policy frameworks that support transparent and equitable translation. Future directions include tighter coupling between causal inference, dynamic network modeling, and clinically representative validation cohorts, as well as sustainable governance mechanisms for reusable predictive models and multimodal biomedical data.
